You should upgrade organic components first until you reach the next rank in the weapon or equipment and then move on to mechanical upgrades.

In addition to the multiplier for experience every item upgrader kit also has the maximum number of upgrades that it can receive. The number of upgrades is determined by the upgradeable rank and the type of upgrade available to the upgradeable item. For instance, the most expensive possible weapon upgrade is a weapon of tier 10. The most commonly used upgrade is a gun with tier 6 and a armor upgrade of tier 5.

Sets

A set is a set of items that share the same bonus. Each item in the set can be upgraded at least once and the upgrade will increase the amount of bonuses that are guaranteed. The first time you upgrade an item or set piece will give it a +1 increase to its primary stat.
